Il Museo, nonostante racconti una storia di oltre seicento anni, è piuttosto giovane ed è stato protagonista nel corso della sua storia di tre importanti allestimenti. Da sempre collocato nelle sale a piano terra di Palazzo Reale, nel 1953 venne inaugurato con allestimento di Ugo Nebbia, nel 1974 curato da Ernesto Brivio e nel 2013 infine riaperto con allestimento di Guido Canali. Il museo è cresciuto e ha arricchito le proprie sale e le proprie collezioni in rapporto al lavoro paziente di sostituzione delle opere ammalorate che per svariati motivi conservativi e in particolare dopo le vicissitudini della guerra, sono scese dalla Cattedrale.
